Let me look at the manual again and see if we can work this out. Maybe you are just giving too much gas :p

I tried to change the programming of the Automatic Door Locking and Unlocking Functions without success. On Page 17 of my oweners manual it gives instructions.
I wanted to choose option (B):
All the side doors and back door are automatically unlocked when the automatic transmission selector in moved to the "P" position with the ingnition switch in the "ON" position.
The Manual says:
1.) close all the side doors and back door
2.) Turn the ignition switch to the "ON" position
3.)within 3 seconds after the switch is turned to the "ON" positon; pucsh and hold the rear of the power door lock switch for 5 seconds with the automatic transmission selector in the "P" position.
I did this several times with no success.
Then I read the manual again...
On the same page in a later paragraph it said;
All the side doors and back door automatically lock and unlock when you release the power door lock switch. This indicates the function is set. If all the side doors and back door do not loack and unlock, the time the switch was held may be too long or too short. Perform the procedure over again.
Anyway, I tried it again (being more careful to hold it down for the prescribed 5 seconds) and it worked.

Cool, my dealer was kind enough to do it for me at my 35K service. Apparently you need a handheld tester to program the remote, but everything else you can do yourself.

I was having the same issue with my new SR5. After reading the above post I decided to do the procedure quicker after shifting into neutral (my manual says I have to do it within 10-sec.) and to use a stop watch for the 5-second hold. I think I was holding it for longer... Seems to have worked, I will know for sure tomorrow :-)

I found the timing was the issue. I have option B selected.

mine worked on the first try. i have all three options on on mine. just take your time doing them.

A standard keyfob remote to unlock the doors? I think that a dealer has to handle the C-BEST functions.

Well I spoke too soon... I have tried to do it several times today, the doors lock/unlock as the manual says they will when you have changed the function, but the function stays the same. Still unlock when I go to park and locks immediately when I come out of park; no change.
I hope I don't have to go to a dealer to 'fix' this.
mine worked on the first try. i have all three options on on mine. just take your time doing them.

Is your post saying that I need to do this key/remote dance to change my settings?
I'm not interested in changing how the remotes operate, only the car's auto lock/unlock feature.

I hope I don't have to go to a dealer to 'fix' this.
It is not broken. Timing is everything. Follow the instructions to the letter. I programmed mine to unlock when I go into Park and lock when I hit 15MPH. It was frustrating when I first tried it but I had to slow down and follow exactly what was written after re-reading the manual a couple of times.

Thanks, I hope you are correct! I will try to do it again in the next few days... maybe a Christmas present to myself and the 4Runner.

Does the remote have anything to do with it, or is it only the exact timing?
After I perform the procedure what am I supposed to do (the manual doesn't say)?
Put it in park, key off, start it?

I helped my uncle do his. I had trouble with his, and when it did not work, i removed the key, opened the drivers door and tried again. It work on the second try.

I tried many combinations, opening the door first, key in/out, used a watch to time the seconds (many times) even purchased a cheap, $2.00 digital watch today as I'm away from home for Christmas and needed something that showed seconds. I read and reread the instructions many times and followed them to the letter. Still no luck.
I knew I was doing it right but what the hell was going on...
At the minimum I wanted to de-select the automatically unlocking doors when I put the transmission into PARK. To do this my manual says:
" To select the unlocking linked with the ignition switch:
1. Close all doors and turn the ignition switch to the "ON" position.
2. Shift the selector lever from "P" to the "N" position.
3. Within 10 seconds of turning the ignition switch to the "ON" position, press and hold the driver's side power door lock switch in the unlock position for 5 seconds and then release.
The doors will be locked and unlocked to indicate that the function is set.
To cancel the function, do the above operation again."
I did this several times, and when I did it correctly (many times) I did get the the lock/unlock confirmation of the function being set, but the function continued to be linked to the shifter being in park, not linked to the ignition switch as the manual says. Note that it says to cancel this function to repeat the operation, not to do anything differently or to set another function.
Since the instructions were not working I decided to try to set or deselect the opposite feature...
I followed the instructions on how to make the unlocking linked to the shift position, which it already was!
To paraphrase:
Key ON, shifter in PARK, press/hold in the unlock position for 5-seconds.
I did this and it worked to remove the the shifting into Park/unlock function! I then used the same reverse psychology/instructions on the locking function to stop the doors from locking as soon as I put the shifter into park. This worked too!
I'm happy. I don't know if this was a poor translation issue or what. Do your manuals read the same as my early '06 manual? The functions are not set or removed 'exactly' as the instructions indicate, but my years of installing after market parts and reading sometimes confusing or misleading instructions must have helped. I was able to read the tea leaves and find the truth :-)
